The FA, in their (lot less than) infinite wisdom have decided that the two clubs are separate - otherwise they would not both by allowed to compete.
Once they have decided this, there is absolultely no reason to keep them from meeting

Yes they are linked (I can't remember how, other than sharing a ground) and they are considered sufficiently separate to compete against each other fairly. The two aren't incompatible if they meet the relevant criteria (unless anyone's found a loophole..) which is basically that each club has sole and entire control of their own management, finance and players.
